VAT and Tax Handling for B2B on Shopify

Tax is where B2B and DTC diverge most sharply. Consumers expect a single tax-inclusive price; business buyers expect net prices, valid VAT handling and correct exemptions. Getting this wrong on a wholesale store is not just confusing, it is a compliance risk. Here is how tax works for B2B on Shopify.

Net versus gross pricing

Retail customers in many regions expect prices that include tax. B2B buyers expect the opposite, prices excluding tax, with tax shown as a line at checkout. Shopify Plus B2B supports tax-exclusive display and charging at the company-location level, so wholesale buyers see net pricing while your consumer storefront stays tax-inclusive. Configuring this correctly per customer type is foundational.

Tax-exempt customers and certificates

Many B2B customers are tax-exempt or taxed differently, resellers, charities, cross-border buyers. Shopify lets you flag customers and company locations as exempt so tax is not charged where it should not be. Where you must collect and store exemption certificates, that process should be defined so exemptions are auditable rather than ad hoc.

VAT numbers and cross-border rules

For EU and UK trade, VAT registration numbers and reverse-charge rules matter. Shopify can capture and validate VAT numbers and apply exemptions for qualifying cross-border B2B orders. The most complex scenarios, multiple registrations, mixed baskets, unusual jurisdictions, are usually finalized through an ERP or a dedicated tax engine that Shopify feeds. This is a common reason B2B stores need ERP integration.

Keep the storefront and the books aligned

Whatever tax logic runs at checkout has to reconcile in your accounting system. Orders, tax and exemptions should flow into accounting so returns and reporting are accurate, which is where accounting integrations earn their place. A tax rule that looks right on the storefront but does not post correctly creates month-end pain.

Get advice, then configure

Tax is jurisdiction-specific and we are not tax advisors, so the rules themselves should come from your accountant. Our role is to implement those rules correctly in Shopify Plus B2B and its integrations. The platform capabilities are covered in the Shopify Plus B2B suite, and the broader model in B2B and wholesale on Shopify.

Done properly, B2B tax handling is invisible: buyers see the prices they expect, exemptions apply automatically, and the numbers reconcile. That is the standard to aim for.
